"There is a rotation on the model (-180 on the Z) and the biped - it rotates 90 degrees on the Z when I reset transform. i'm not too sure how to fix this easily."

we need to 0 out the postion before we can export the model or our games going to be played sideways anyidea's? rerigging is outta the question and we have a nice large list of animations

you should be able to select the root object of the biped, go in to the motion panel, turn on affect pivot only, and then match to world and then turn off affect pivot only.
